We were also struck by how discordant the rankings are, and arguably when you have this many significant loci, some kind of ranking is necessary. 5/6

I think both perspectives are nice --- in some sense burden tests and GWAS are both picking up different aspects of the same underlying biology, and so they really do converge in a meaningful way. On the other hand, I think they do offer complementary information, particularly for ranking. 6/6
