Persistent pathogens are a huge concern in infectious disease. And there are hypotheses (e.g. a connection between EBV & MS). Simultaneously, some quacks falsely claim that their victims are infested with micro-invaders—including parasites & bacteria—that mainstream doctors are conspiring to deny.

There is no bright line between science and pseudoscience. Instead, it's more of a spectrum. The "Demarcation problem" is a perennial topic among philosophers. Nevertheless, it's fallacious to assume you can't tell the difference between shades of grey. (See fallacy of gray/middle ground fallacy)
