The gods (and auditors who are even more powerful) on the Disc: they're self-centered and often mindlessly cruel. But there are two things that always succeed in fouling thier plans: imagination and The Lady. The Lady, who I think is never officially named, is definitely Luck. Crowley has a tendency to try to run from danger and "the universe always takes care of him" or something like that. He's Rincewind just with less anxiety. And Rincewind is theorized to be the son of The Lady, but whether or not he is, he's expressly described as her piece of choice on the board game of the universe. So, Crowley, who is always taken care of by the universe (he's a bit of Luck's favorite, eh?) and has an excellent imagination has both of the things necessary to fool the gods as Terry writes them. He imagined that there was a better option. He made his choice and trusted the (new) universe to take care of him, of them. And The Lady LOVES pissing off the gods.
If I think in terms of where Terry was in his life when he requested this be the ending, there are echoes to Shepherd's Crown, which he wrote knowing it would be his last work. Granny (not in canon as he died before he wrote the reveal, but there are a lot of blatant hints) puts herself in her cat to sort of watch over the world without her, but she isn't really her anymore, she's lost her power and her ability to speak and influence things, and while it's not mentioned in that book, previous books talk about how when she goes into animals she slowly loses herself. But she is able to offer some subtle comfort to those she left behind. Likewise, Aziraphale and Crowley put part of themselves into the universe (my guess is through Crowley's imagination and Aziraphale's faith in Crowley and both of them being stubborn as all get out) and while they lose much of who they are, and they lose much of their power and influence, they maintain a fragment amount of self within the cat (or in this case humans) that they inhabit.
